If you look at a map of Egypt today, you'll see that most of the population is situated along the Nile river. Ancient Egypt was the same way. when the civilization was first formed, the Nile river was a pure lifeline for the Egyptians. so, lets answer your question in three parts:

1. Cities. The Cities of ancient Egypt were located mostly, if not directly on the Nile river. this helped immensely with trade and communication, and directly helped the cities to evolve. also, the fertile land the surrounded the Nile was perfect for growing food and an excellent spot to set up a settlement. a lot of the factors needed for survival just so happened to be right along the banks of the river.

2.Religion. this is a tough one, but i believe that the the overall conditions of living in a desert can be attributed to this one. for example, the desert is a hot and scorching environment, where the sun beats down viciously. the most important god in the Egyptian life was Ra, the sun god. coincidence? i don't think so. geographic location had everything to do with the birth of the religion of the Egyptians.

3.Writing. this one im not too sure on. its obvious that the Nile provided the papyrus that became the record holder for the Egyptians, but im afraid that's all i can come up with, sorry.

well as far as how it established its religions.. i have no idea.. but of the ancient world along with china they were one of the first civilizations to have established Gods and Godesses. greeks romans and persians simply imitated these attributes through oral traditions.
egypt of the ancient past was known as Oum El Donia. Mothr of the World. many other ancient empires would keep or recieve their crops and goods from egypt, such as surrounding empires. the roman the greek and the perisan empires would recieve trade and keep many of their crops there. to this day egypt is known as oum el donya essentially becuase this is where civilizations began ... even after mesapotamia.
