If i have something like

12x^2+4-(3x+1)(3×+1)

would the answer be

3x^2+6x+5

OR

3x^2-6x+3

(Basically im asking whether i should multiply the negative sign in or not)

Yes, you must multiply in the negative sign. Think of it as a -1

    12x^2 + 4 + (-1)(3x+1)(3x+1)

    (3x+1)(3×+1) = 9x^2 + 6x + 1

    12x^2 + 4 - (9x^2 + 6x + 1) = 3x^2 - 6x + 3
