Has there ever been a Heisman Trophy winner who did not get picked early in the NFL draft?

There were Heisman winners that never played in the NFL.
The very first Heisman winner was also the very first player to be drafted in the first NFL draft. Jay Berwanger decided to make a career of something else.
Pete Dawkins (1958) was not drafted because he had a military commitment - rising as high as brigadier general in his 24 years - and later was CEO of a financial services company.
Charley Ward was drafted but told everybody that he would go to the NBA if he wasn't drafted in the NFL's first round. He wasn't (7th round) and he did go to the NBA.
Jason White (2003) had knees that were so bad, nobody took a chance on him in the 2005 draft.

Yes, it has happened. Gino Torretta won the Heisman in 1992, and was picked in the 7th round. Marshall Faulk should have won it that year, he was the 2nd overall pick in the draft.

Quite a few. Charlie Ward comes to mind.
