The Native American Genocide was ongoing during the Civil War by the Union, served as a propaganda point in British newspapers. I would say he did not have good thoughts on them, as he initially never wanted to end slavery until the war got progressively worse, and his views radically changed by 1862.

His attention was almost entirely taken up with the Civil War, which the Native Americans were generally not participants in. He was born more or less on the frontier, but well after the Native Americans had been forced to move on.
