If I am no longer reacting is my gut bacteria adapting ?
When I first started taking chocolate collagen powder - I smelled after going to the washroom
But several months of taking the powder and I am now odourless

Yup! The composition of your microbiome will change by eating differently. Sugars and collagen however are usually absorbed before they can reach the colon, but maybe there are other components in the powder or some remaining amino acids or carbohydrate chains that aren't digested and absorbed and reach the colon, altering the local flora.
